Computer Setup:
Primary Master: Hard Drive Primary Slave: Nothing Present Secondary Master: Hard Drive #but no hard drive was presenting when trying to boot to cd. Secondary Slave: DVD Player
I was trying to boot from the cdrom and it wasn't showing up in POST just the primary master hard drive. So I took the PM Hard drive out and just let the secondary boot by itself worked like a charm. I got it to work with the the below setup. Is this just me or does the bus not get scanned if a Secondary Master is present? Kinda weird I would think it would. This is probably the first time I have tried to boot from SM not present. Kinda weird though either way.

Once I messed up a motherboard secondary IDE channel and a hard drive by doing hot swapping (yeah, I know, I know!) The drive still worked, but not in that channel. And I could no longer use two drives in that channel any more.

Sure, but some IDE hardware, particularly older IDE hardware, does not play well in certain configurations. Some HD's won't be slaves no matter how you jumper them, some CD drives won't be anything but slaves.
Check for alternate jumper settings, or just live with a slightly different drive order.
All hardware is new and in working condition. But for some reason if no SM present the SS doesn't show up.

That would be correct. If there is only one drive it will always be the master. If it's not jumpered as such, results are unpredictable.
What I forgot to say is that all jumpers and all cables were double checked and in were they were supposed to be, what Brian said is what I wanted to hear.
