Can anybody clue me into the Linux versions or equivalents to Procomm or Pony Prog, or a similar program with script writing and auto execution, I would like to be able to write to a flash chip and be able to pull data of the flash chip. I currently use win 98 and 2000 for the dos modes.

I don't know if minicom has auto-execution, but generally you can just use bash and write directly to the serial port. For an example, see the diald howto: http://tldp.org/HOWTO/Diald-HOWTO.html
