All hardware is new and in working condition. But for some reason if no SM present the SS doesn't show up.

I was trying to boot from the cdrom and it wasn't showing up in POST just the primary master hard drive. So I took the PM Hard drive out and just let the secondary boot by itself worked like a charm. I got it to work with the the below setup. Is this just me or does the bus not get scanned if a Secondary Master is present?
Sure, but some IDE hardware, particularly older IDE hardware, does not play well in certain configurations. Some HD's won't be slaves no matter how you jumper them, some CD drives won't be anything but slaves.
Check for alternate jumper settings, or just live with a slightly different drive order.
